Where they differ
Bruges sits closer to the coast, 14km from the centre against 24km in Rotterdam, and has about as much park space near the centre, though only 1 beach is within reach of it.
Rotterdam has about twice as many restaurants near the centre and a wider range of kitchens, plus twice as many places to drink and many times as many nightclubs, most of them central. It also has 22 beaches nearby and 10% of the surrounding land protected, against 2% around Bruges.
Where they are alike
Weather is the closest match: both run daytime highs of about 6-22°C across the year, and in both the sea is at its warmest, 19°C, in August, so neither offers a warm swimming season.
They are close on families and on heritage too. Each has similar park space near the centre, and both have a substantial museum offering, more of them in Rotterdam, more tightly grouped in Bruges. The national price levels behind the two are near-identical.
Which traveller are you?

What the numbers don't tell you
The daily budget figures are national estimates of restaurant and hotel price levels, not measurements of either city. A small, heavily visited city and a large port city can each sit well away from their own country's average, and that gap can be wider than the gap between the two national figures, so neither city can be called the cheaper one on this evidence.
Rotterdam's beach count is about access rather than swimming: the sea peaks at 19°C and neither city reaches 21°C in any month. The warmest months are also the wettest, above 80mm in Rotterdam in high summer, so the best-rated month is warm rather than dry.
When should you go?

Bruges is the better pick from June to August, when highs run 20-22°C and the sea reaches 18-19°C. April is its driest month at 35mm, which suits walking days if you would rather not sit out rain.
Rotterdam's window is the same, but it is the wetter of the two throughout: roughly 84-85mm across the two peak summer months against 74-79mm in Bruges, and no month at all below 40mm. Winter is dark and damp in both, with highs of 6-7°C.
