Where they differ
Innsbruck's advantage is what surrounds it: 31% of the land around the city is protected against 12% around Prague, so day trips into open country start close. Days also run slightly warmer, 4-26°C across the year against 2-25°C.
Prague concentrates far more into the walkable centre: many times as many notable places, bars and clubs, and about three times as many tourist attractions. For families there is much more park space near the centre, plus 3 theme parks within reach against Innsbruck's 2.
Where they are alike
Neither is a swimming destination. Innsbruck has 10 beaches within reach and Prague 7, but neither has a month with sea at 21°C or more, so water is a bonus rather than a reason to book.
Their calendars also run in parallel: July is the warmest month in both and January the coolest, at 4°C and 2°C, with winter closing the outdoor half of each trip rather than either offering a mild off-season.

What the numbers don't tell you
The daily budget figures, €160 and €107, are national price levels for restaurants and hotels, not measurements of either city. Both are visited places and one is a capital, and the distance between a city and its own national average can be larger than the gap between the two countries, so this pair says little about what either trip will cost.
Innsbruck's warmer daytime highs land in the same months as its heaviest rain, and its protected land lies around the city rather than in it, so both advantages depend on getting out and on the day going your way.

Innsbruck is at its best from June to September, when highs sit at 21-26°C. That is also its wettest stretch: August brings 144mm and July 129mm, so expect afternoon rain in the mountains.
Prague's summer is marginally cooler, 23-25°C from June to August, and drier at 76-80mm. The gap widens either side of it: April reaches 16°C on 27mm and October 14°C on 36mm, where Innsbruck stays wetter. Prague is the safer bet for dry sightseeing days.
