Where they differ
Innsbruck's edge is the ground around it: 31% of the surrounding land is protected against 17% around Munich, so open country starts closer. It also has the year's one month at 40mm of rain or less; Munich has none.
Munich has many times as many restaurants near the centre, many times as many bars and clubs, and about three times as many notable places within walking distance. Twice as many museums, and far more attractions and park space near the centre, make it the easier city with children.
Where they are alike
Neither city is a swimming destination. Both sit inland, with lake beaches within reach and no coast, and neither has a month of water at 21°C or more.

What the numbers don't tell you
The daily budget figures are national estimates, €160 for Austria and €163 for Germany, price levels for restaurants and hotels across whole countries rather than measurements of either city. A heavily visited city can sit well above its own national average, by more than the gap between these two figures, so they settle nothing about which city costs more.
Midsummer is also the wettest time in both: Innsbruck's peak brings 129-144mm of rain, more than Munich at the same weeks. And Innsbruck's protected land lies around the city, reached by a day trip, while it is Munich that has more green space within walking distance of the centre.

Munich is the steadier choice in those same two summer months: a shade cooler at 25°C but drier, near 117mm where Innsbruck is wettest. Spring and autumn run a little cooler than Innsbruck's month for month, so it is the summer choice of the two.
