Where they differ
Munich's advantage lies outside the centre: 17% of the surrounding land is protected against 12% around Prague, and it has somewhat more tourist attractions near the centre. The range of kitchens is wider, even if Prague has more restaurants close in.
Prague packs more into a walkable core: about twice as many notable places within walking distance of the centre, twice as many museums, and twice as many places to drink, with most of its nightclubs central where about half of Munich's are.
Where they are alike
Neither is a place to swim. Prague has 7 beaches nearby and Munich 6, but neither has a month of water at 21°C or more, so bathing plays no part in either trip.
Eating out, family days and trips out of town land close together. Both have plenty of restaurants near the centre and about the same park space within reach of it, theme parks are within reach of both, and each has one UNESCO-listed place within day-trip reach.

What the numbers don't tell you
The daily budget is a national estimate of restaurant and hotel price levels, €163 for Munich's country and €107 for Prague's. It says nothing about either city directly, and a capital or heavily visited city can sit further from its own national average than these two figures sit from each other.
The warmest months are also the wettest in both. Peak summer reaches 25°C but carries the heaviest rain of the year, and in Munich those months run above 100mm each, so a warm booking is not a dry one.
When should you go?

Munich is at its best from June to August, with highs of 23-25°C, but those are also its wettest months at 107-121mm, so plan around showers. September is steadier, still 20°C, with rain down to 78mm.
Prague matches that summer warmth on 65-80mm of rain rather than Munich's totals, and its wider advantage is the shoulder season: April is dry at 27mm, and September holds the same warmth on 44mm. Winter is colder than in Munich but much drier.
