Where they differ
Belgrade has many times as many museums as Skopje and about three times as many notable places within walking distance of the centre. It also has roughly twice as many restaurants and places to drink near the centre, and many times as many nightclubs.
Skopje runs warmer, up to 32°C in summer, and drier, with seven months at 40mm of rain or less where Belgrade has none. 11% of the land around it is protected against 6% around Belgrade, and its kitchens cover a wider range.
Where they are alike
Neither works as a swimming trip. Neither has a month with water at 21°C or more, so any bathing is a warm-day extra rather than a reason to go.

What the numbers don't tell you
The daily budget figures, €99 and €72, are national price levels for restaurants and hotels, not measurements of Belgrade or Skopje. A capital can sit well away from its own country's average, by more than the gap between the two figures, so neither number tells you what a day in either city will cost.
Warmth is not the same as a good month. Skopje's hottest weeks, at 32°C, are less comfortable than September, Belgrade's warm season carries its heaviest rain, 95mm in June, and the beaches near Belgrade never reach a swimming temperature.
When should you go?

Belgrade's window runs May to September, and the shape matters: June is its wettest month at 95mm, so late summer is steadier, warm at 24-30°C and drier. Winter is the weakest stretch, cold and short on daylight.
Skopje is at its best in September, 26°C with 32mm of rain, and again in late spring. Midsummer is the trade-off: highs reach 32°C, heavy in the middle of the day, though rain stays light through those weeks.
