Where they differ
Skopje runs warmer across the year, 5-32°C against Sofia's 4-28°C, and drier, with more months at 40mm of rain or less. Its restaurants cover a somewhat wider range of kitchens.
Sofia has about three times as many museums, plus a UNESCO-listed place within day-trip reach, which Skopje lacks. There are roughly twice as many places to drink and many times as many nightclubs, about three times as much park space near the centre, and somewhat more notable places within walking distance of it.
Where they are alike
Neither city is a swimming destination: there is no beach near either, and no month of sea at 21°C or more, so water is not part of a trip to either.
Both are inland capitals with warm Augusts and Januaries near 4-5°C. In both, the restaurants and the notable sights cluster near the centre and can be walked in a day, with Sofia only somewhat ahead on either count.

What the numbers don't tell you
The daily budget is a national estimate, €72 for Skopje's country against €77 for Sofia's, and it prices restaurants and hotels countrywide rather than in either city. A capital can sit well away from its own national average, by more than the gap between these two figures, so this is not evidence that one trip costs more than the other.
Skopje's warmth reads well on paper, but 32°C in midsummer comes with no beach and no swimmable sea in either city. Sofia's best-rated summer months are also among its wettest, so afternoons need an indoor fallback.

Skopje's best run is May and June, with highs of 24-29°C, and September, drier at 32mm of rain. Midsummer reaches 32°C and there is no water to cool off in.
Sofia is the kinder pick in high summer, holding 28°C. Its spring runs wetter, roughly 73-78mm a month in May and June against Skopje's 47-58mm, so earlier trips favour Skopje. Sofia's autumn stays damp as well, so its clearest advantage is relief from heat rather than dry days.
