Where they differ
Geneva has the greener surroundings: 27% of the land around it is protected against 15% around Marseille, with far more park space near the centre. It also has about twice as many tourist attractions close to the middle.
Marseille has the coast: 64 beaches nearby, and two months when the sea reaches 21°C or more. It runs warmer through the year and has six months at 40mm of rain or less, where Geneva has none. National price levels also differ, €160 a day for France against €248 for Switzerland.

What the numbers don't tell you
€248 and €160 are national price levels for restaurants and hotels, Switzerland and France, not measurements of either city. A heavily visited city can sit far from its country's average, by more than the gap between these two figures, so read them as background, not as your trip's cost.
The sea is only swimmable in Marseille for a short part of the year, and the warmest water arrives with the hottest air, 31°C in July. September stays warm but brings 82mm of rain. Geneva's outdoor advantage lies largely in the land around the city, protected countryside within day-trip reach rather than at the door, so it costs travel time.

Geneva is at its best from June to August, with highs of 24-27°C. Rain is steady rather than seasonal, 77-81mm in those months and 94mm in October, so a wet afternoon is possible in any season.
Marseille's window runs May to September, drier as well as warmer: 11-38mm a month through summer, with the sea at 21-22°C by August. Autumn is the wet turn, 82mm in September. Winter days near 12°C against Geneva's 5-7°C make it the easier off-season choice.
