Where they differ
Kotor is the one for time in the water: 50 beaches nearby against Mostar's 7, and five months with the sea at 21°C or more, where Mostar has none. More of the land around it is protected, and 3 UNESCO-listed places sit within day-trip reach against Mostar's 1. Its range of kitchens is wider.
Mostar puts more within walking distance: about twice as many notable places and about twice as many museums, twice as many restaurants near the centre, roughly three times as many bars and clubs, and more park space.
Where they are alike
The year plays out almost identically in the two. Both peak at 33°C in high summer and fall to 9-11°C at their coldest, and each gets around 2,410 hours of sunshine, so neither gives you a milder winter than the other.
They also stand close on value for money. Beyond that, both are limited for days out and for children: attractions aimed at families are modest in each, and neither has a theme park within reach.

What the numbers don't tell you
Both towns rank near the top for value, but the underlying daily cost figure exists only for Kotor. No price comparison between the two is possible here, so read the value standing as a ranking signal and not as a budget.
Kotor's beach strength rests on 50 beaches reached from a town of about 560 residents, so high-season pressure is the one thing that count cannot show. The months when the sea is warmest are also the hottest, at 33°C, while the quieter shoulder is wet, at 173mm. The warm, dry and uncrowded window is narrower than the yearly figures suggest.
When should you go?

Kotor's window runs June to September. The sea is warm enough to swim in through all of it, 23-26°C, and July is the drier of the two towns at 38mm. From late autumn the rain returns hard and stays through winter.
Mostar reads better in the shoulder, April to early June, when highs of 20-25°C make walking the centre comfortable before the heat arrives. Its autumn is wetter than its summer but still lighter than Kotor's, 143mm against 173mm in September.
