Where they differ
Bratislava has somewhat more museums, and 2 UNESCO-listed places sit within day-trip reach where Zagreb has none. It also carries about twice as many tourist attractions and twice as much park space near the centre, plus a theme park, which matters with children in tow. 14% of the land around it is protected, against 9% around Zagreb.
Zagreb has somewhat more places to drink and about twice as many nightclubs, though only about half sit near the centre, where Bratislava's are mostly central.
Where they are alike
Weather is where the two sit closest. Both follow the same annual arc, from January highs of 3-5°C to July at 27-29°C, with just over 2000 hours of sunshine a year.
Beyond that, both keep their notable places within walking distance of the centre, and both offer a similar range of kitchens, with Bratislava somewhat better supplied for restaurants. The national budget estimates behind them are close, €132 and €138. Neither offers sea swimming at any point in the year.

What the numbers don't tell you
The daily budget figures, €132 and €138, are national estimates of restaurant and hotel price levels, not measurements of either city. Both are capitals and draw more visitors than their countries' averages, and the gap between a capital and its national figure can exceed the small difference between the two estimates.
Warmth and dryness do not arrive together. The months that rate highest are also among the wettest: Zagreb's September carries 104mm, and both cities see their heaviest rain from May onward. Although Bratislava has 36 beaches nearby, neither offers sea swimming at any point in the year.

Bratislava is the better pick from June to August, with highs of 25-27°C and less rain than Zagreb over the same weeks. It also holds up better in autumn, at 47mm in October against Zagreb's 91mm, which makes a walking trip more dependable.
Zagreb is the warmer of the two, reaching 29°C in July, and its season opens earlier, from May. The trade is rain, heavier from then on: September is warm in both, but brings 104mm in Zagreb to Bratislava's 64mm.
