Where they differ
Helsinki has about twice as many notable places within walking distance of the centre, keeping more of a trip on foot. It also has about twice as many places to drink, about twice as many restaurants near the centre, and twice the park space close in, with 3% of the surrounding land protected against 2%.
Tallinn's advantage is museums: somewhat more of them, sitting more tightly around the centre, so heritage days involve less moving about. Estonia's national daily budget estimate is €143 against Finland's €184, a country figure.
Where they are alike
Weather is the one thing that barely separates them. Both run daytime highs of about -1-22°C across the year, both peak in July at 22°C, and both have a sea that reaches 17°C in August and no month at 21°C or more.

What the numbers don't tell you
The daily budget figures, €184 for Finland and €143 for Estonia, are national price levels for restaurants and hotels rather than measurements of Helsinki or Tallinn. A capital can sit well above its own country's average, and that distance can be larger than the gap between the two national numbers, so treat them as background rather than a comparison of what these two cities will cost you.
Helsinki's 157 beaches do not extend the swimming season: neither city has a month with the sea at 21°C or more, and the warmest months are also among the wettest in both.

July is the warmest month in both, at 22°C, but it is drier in Helsinki, at 58mm against Tallinn's 82mm, and June follows the same pattern, 56mm against 66mm. That makes Helsinki the safer choice for high summer.
Tallinn is ahead in spring, with April highs of 10°C against 8°C and a drier May at 38mm. Its August is also stronger, 21°C with the sea at 17°C. October is wet in both, Tallinn worst at 83mm; midwinter is weak either way.
