Where they differ
Budapest runs warmer through the year, with daytime highs of 4-28°C against Prague's 2-25°C. Restaurant numbers near the centre are similar, but Budapest's range of kitchens is wider, and it has somewhat more tourist attractions close in.
Prague puts about twice as many notable places within walking distance of the centre, and its museums sit more tightly around it. It also has more bars and clubs, twice as much central park space, 12% of the surrounding land protected against 8%, and 3 theme parks within reach against 1.
Where they are alike
Neither city is a place to swim. Each has a few beaches nearby, 7 around Prague and 6 around Budapest, but neither has a month with sea at 21°C or more, so swimming will not decide this.
Both have a similar number of restaurants near the centre and both work with children, Budapest through attractions close in, Prague through parks and theme parks. The weather follows the same shape: cold Januaries, at 4°C and 2°C, and warm summers.
Which traveller are you?
A first-time sightseer who wants to walk between things should take Prague: about twice as many notable places sit within walking distance of the centre, and its museums are grouped tightly around it too.
Someone travelling to eat, and who wants warmth while doing it, is better off in Budapest: a similar number of restaurants near the centre but a wider spread of kitchens, and August highs of 28°C.
Families can go either way. Prague has twice as much central park space and 3 theme parks within reach against 1; Budapest keeps more tourist attractions within a short walk of the centre.
What the numbers don't tell you
The daily budget is a national estimate of restaurant and hotel price levels, €104 for Hungary and €107 for Czechia, not a measurement of either city. A heavily visited capital can sit well above its own country's average, by more than the gap between these two figures, so neither city is the cheaper trip on this evidence.
The nearby beach counts do not amount to swimming: neither has a month with water at 21°C or more, and the warmest months are also the wettest in both, so the strongest part of the year carries the heaviest rain.
When should you go?

Budapest's window runs May to September, with highs of 22-28°C and the warmest stretch in July and August. July is also its wettest, at 75mm, while September holds 22°C on 48mm, which makes early autumn the easier choice.
Prague peaks cooler, at 23-25°C in high summer, and its rain is heavier then: 80mm in June and 79mm in August. Its spring is drier, 27mm in April against Budapest's 37mm, and 16°C makes for comfortable walking.
