Where they differ
Munich packs far more into walking distance: many times as many tourist attractions near the centre, about three times as many notable places reachable on foot, and more park space close in. It also has roughly twice as many restaurants near the centre and a wider choice of kitchens, plus considerably more bars and clubs.
Stuttgart's strengths lie beyond the streets: 51% of the land around it is protected against 17% around Munich, and 3 UNESCO-listed places sit within day-trip reach against Munich's 1. Its nightlife is smaller but concentrated near the centre.
Where they are alike
Neither is a place to plan a swimming holiday. Both are inland, neither has a month with sea water at 21°C or more, and the beaches within reach are few, 6 near Munich and 3 near Stuttgart.
They are also close on museums and on climate. Each holds a comparable number of museums, though Munich's cluster more tightly around the centre. Annual sunshine is near-identical at roughly 1,800 hours, and both are at their coldest in January.
Which traveller are you?
Travelling with children: Munich. Tourist attractions cluster near the centre in far greater number, and there is more park space within easy reach. Both cities have 2 theme parks nearby, so that is not the deciding factor.

What the numbers don't tell you
The value comparison between these two cities carries no information. The figure behind it is a national price level, identical for both by construction, and the €163 a day quoted alongside is one national estimate rather than a measurement of either city. Neither is the cheaper trip on this evidence.
Two other figures can mislead. Munich's warmest months are also its wettest, above 110mm through midsummer, so a July visit is warm and often wet. And the beaches counted near both cities are not coastal: neither has a month of sea at 21°C or more.
When should you go?

Munich's warmest stretch is July and August, with highs of 25°C, though these are also its wettest months, above 110mm each. September is the easier month for walking, still at 20°C and noticeably drier.
Stuttgart suits the edges of the year better. It stays warmer in winter, around 6°C in January against Munich's 4°C, and three of its months fall to 40mm of rain or less, which Munich never manages. August is its peak, at 26°C.
